plumbing problem,please help with this one?

me and my friend who are knowledgeable when it comes to building houses from electrical,framing, roofing,siding and plumbing have an issue where we put a second floor on his house and where the toilet drain has to go is through the floor joists then down to meet the original drainage.we have to drill through both floor joists/original roof rafter to get the right pitch for drainage because the new floor and existing rafters.to get to the plumbing.that's 5 ft .with the floor joists at 16 inches on center there is no way to slip a pipe through those holes in the rafters/joists without using couplers to join the short length of piping.i believe that cutting out sections of the new floor joists so the pipe will work will weaken the structure.so what do i do?
